Academic software has many facets.  There are those which will be of use, if not essential, to all PhD students, in particular reference managers to help you read, cite, and manage papers; then there are more niche pieces of research software, such as simulation and modelling tools for specific problems; finally, there are the fundamentals of software, programming for writing software or for general interest, and auxiliary tools that can give your research or personal projects extra polish.
